The Harembee Stars had opened the scoring through Joseph Okumu (Reims) in the 19th minute. But the Qataris came back a quarter of an hour later when Hasan Al Haydos converted a penalty (34th).
Kenya will host South Sudan on September 12 in Nairobi in another friendly.
